Zynga gave sad farmers missing animals some hope this evening in a quick note above the FarmVille game screen.
[Update] We have made progress fixing issues with missing critters and pieces/parts. Still some work to be done, but we expect things to improve shortly.

Hopefully this means that missing cows, horses and other animals will soon be returned soon.
